Scores are opt-in from the Architect finale. Other mods are fine. If a mod changes a board's outcome (gold, max HP, single-hit damage, card count, or Act 4 time), that run is kept off that board. It can still rank on boards the mod does not affect. Custom characters use the Custom lane. The in-game console cannot be submitted online.
